I think Father gracian's seashell necklace was to indicate he is not a true man of the cloth but involved in occult practices (which he was). Every scene I believe has a hidden thread which conects with the next. The flagellants were indicating there was something wrong with Valerie and Orlik being lovey dovey: later we learn they are brother and sister. Inspired film all round.
